My husband, James, has suffered from canker sores for as long as I’ve known him. He would carry around a bottle of Chloraseptic spray and constantly spray inside his mouth. It was one of the only things he found that would work to relieve the pain. He would get anywhere from 3-7 cankers at a time. They are red and white, painful holes in his mouth and gums…nasty little buggers…that would take a good week or two to heal.
It wasn’t until we became more aware of food allergies did I start to think there could also be a link to my husbands cankers. I started keeping a food diary and constantly ask him how his mouth felt. We found that pizza, tomato sauce, freshly juiced apples and carrots, walnuts and banana’s irritated his mouth which resulted in cankers.
He is still able to eat all of the foods that cause irritation. He now brushes his teeth with Baking Soda and Peroxide toothpaste after every meal. The result? No more painful cankers. Yup, it was as easy as that!
How to Get Rid of Canker Sores says
Use Milk of magnesia. This is one more helpful method on how to get rid of canker sores. Milk of magnesia gives an antibacterial coat in your mouth, which protects it from contamination and further irritation. Swish a mouthful of this around your mouth for a few seconds.

Canker sores are a symptom of celiac disease. http://www.bit.ly/cdsymptoms . I had them as a kid and occasionally as an adult, and I was finally dx w/CD at 45yo. Citrus/tomato exacerbated the symptom, but I don't know the mechanism at the top of my head. It might be too high histamines. When I had my daughter 22 yrs ago my eczema was awful on my hands, arms and thighs. I went to an allergist and all I remember is he told me I was allergic to tomato and rubber. I didn't understand and brushed it off. Years later I got the CD dx, and am now learning about high histamines. I realize tomatoes make me feel anxious. I am just passing through and don't know your husband or son (like I don't understand "low" gluten - as I would have him zero gluten - maybe he'd gain weight), but I wonder if your husband has been tested for CD? Or if he might have gluten sensitivity… often tomato goes with something gluten (pizza, spaghetti, sandwiches or burgers …). Hope this helps.
